1. About Calvin’s confusion – Shinji and Kaji ARE underground in that scene. The city is suspended from the “ceiling” of the surface, and underneath it is the pyramid complex, on the floor of the huge cavern beneath the city. There are also mountains, trees, and a lake present in that area. The pyramid isn’t on the outside surface.
